But thats the thing. I had all of them replaced as well as the cables. My best guess is that the right motor has gone and the roof needs a proper reset but i'm really confused by it.

There's only one motor - It drives two cables that are connected to the very first interslide on each side.
Once the first interslide meets the second one, they connect and move together. This goes on till the very last interslide. Once every interslide including the rear ones has been connected, the whole roof starts to move over the rear window (This is in order to not obstruct the rear window view until it's 100% necessary).
In any case, it's worth doing a roof reset yourself and see if it works. It's pretty easy to do.
Close your roof, and keep the switch in the closed position. Then hold it down for 30 seconds.
You shouldn't hear any machine gun sounds during those 30 seconds if your cables and motor gear are in good condition.
Your boot should now work. If there's no mechanical issues with the roof, it should work as well - However, make sure that when you get it all the way back, all of it is actually ON the rear window, don't attempt to open the boot with an interslide mid-way or you'll break something expensive.
If there are, in fact, mechanical issues with it, the car will get confused at some point and you'll have to do the reset again to get your boot to work.
